With the victory, Bouhanni moved into the overall race lead, with overnight leader Daniele Bennati (Tinkoff) not contesting the sprint.
A rolling stage on Friday should see the race lead change hands once more, with a time trial and a summit finish on stages four and five set to determine the winner of the race.
